access is blocked and stops the process

As i use a live scanner with html and the shady types out there.
Your app, just stops on access.
You need a skip feature if this occurs.

In case your processing HTML files containing a virus, it would be the best to stop the processing?

If you know that your directory is clean you can add an exception for this folder into your used virus scan software. Thats my point of view.

90 million files to virus scan, or skipped to not hinder processing as the virus scanner stops all access to a given file when used. html is not parsed, just text, it can do no harm.
Scanning all files, will take a few days to clean them up as the signatures have been updated.
